I've run into a few annoyances under Vista (64-bit, UltimateRC1 and retail Home Premium) where other programs run a sub-task at priority 1 and it takes far longer than it should because Prime95 gets most of the idle cycles. Not Prime95's fault. However, in playing with such things I've noticed that PauseWhileRunning seems to have no effect (Prime95 x64 v24.14). I'm not sure if this is blamed on Prime64, Vista64, Vista, or me... is this a known issue?

I am also running Vista Ultimate 64 bit, and have noticed the same thing when it comes to Prime95 slowing down programs that it shouldn't. But, when I use the PauseWhileRunning option, it works as intended and the problems go away.

Which client version are you running (version number, and 32- or 64-bit)?

Indeed. I fired up 24.14 32-bit and PauseWhileRunning works fine, so it's just the x64 version that doesn't work properly.
