There are lots of apps that do it. Ones that back in the day we might clasify as TSR's (Terminate and Stay Resident). OneNote by M$, Send Anywhere, and others that go to the SysTray are common examples. FitBit does. Most things that are "services" do. Prime95 is not alone.

The one thing that it does do 'odd', but is a feature, if you stop all current workers and hit the red X, poof it is gone.

For the "normal" end user there is the IMHO good intermediate solution that when you click X and it will only minimize to tray, it will give a popup "This application is still running in the background. To exit it completely, right click the icon in the tray and click 'Exit'." etc.
