I see a link called "empty folder". I would click it if I knew it gave me options to delete some but not automatically all.

Edit folders, make new folder (like "Archive") and save. You should now have checkboxes at the end of each item and more options at the bottom of the list.

When you say 1 by 1, do you mean going down the right edge of the listing checking the boxes? On each page, you can select all with the check box at the top of a section. You can then deselect individual messages. Alternatively, you could go through and check the ones you want to keep, and move them to another folder, or download them, etc. Then you can clear what's left.
