Okay to switch between windows and linux?

Is it okay to use the same assignments / save / progress files while switching between windows and linux? I always keep the software up to date as possible!

More specifically, is it okay to compute some of a test on windows, then switch to linux, compute some more, switch back, etc, etc? This is a dual boot machine.
